開幕戦アメリカGPでは、予選での電気系トラブルにより5番グリッドとなるも、決勝では優勝。セナのF1キャリアにおいては、最も後方のグリッドからの優勝であり、前年この年も安定して結果を残し、全戦ポイント制復活初年度において全16戦中完走15回・入賞14回を記録。中盤以降は苦戦を強いられていたが、結局一度もランキングトップは譲らなかった。セナはこの年限りでマクラーレンを離れ、ウィリアムズへ移籍する考えを抱いていたが、ホンダ側からの熱心な説得により、翌1992年も残留することとなった。しかしセナ自身は後に「僕はあの時ウィリアムズに行くべきだった。僕のミスだ」と語っているしかし、優勝3回・PP1回に留まり、リタイヤは7回を記録（F1参戦中、デビューした1984年に次ぐ2度目の多さ）。得意とする雨のレースでも結果を残せず、第5戦スペインGPでは、2位走行中の終盤にスピンでストップ。第12戦ベルギーGPでは、雨が強くなる中さらに、セナに6年間エンジンを提供してきたホンダが、この年をもってF1活動を一時休止を表明した。休止発表の直後に行われた第13戦イタリアGPでは、ウィリアムズ勢に揃ってトラブルが出たこともあり、ホンダエンジンでの自身最後となる優勝を飾った。しかしホンダの母国ラストレースとなった第15戦ウィリアムズとのマシンの戦力差が余りにも大きいため、激しくモチベーションが低下したセナは1993年の休養もほのめかすようになり、前年チャンピオンとなったマンセルが開幕戦南アフリカGPではPPのプロストから僅差の予選2位から、一時はトップを走行しての2位。第2戦ブラジルGPではペナルティにより一旦は4位まで転落するが、レース途中の豪雨によるプロストのリタイア、セーフティーカー導入などを味方につけて母国2勝目を挙げた。第3戦しかし、これ以後ウィリアムズが復調、雨のレースが無くなったこともあって、セナは表彰台すら届かないレースが続く。プロストにポイント差を広げられ、更にはシューマッハやプロストのチームメイトである6年間在籍したマクラーレンを離れ、かねてから望んでいたウィリアムズ・ルノーへの移籍を果たす。マスコミなどはセナがシーズンを圧倒するのではないかと予想する者までいた。 According to 1986 Indy 500 winner Bobby Rahal, real physical training is considered a modern trend in motor racing.“Fitness?” he says with a laugh.
